So ignoring that, you DNA doesn't affect your smell. The environment, the foods you eat, the clothes you wear etc all affect your smell. So Owlman would absolutely not smell like Batman.

Well, yeah, in real life, there is no excuse for killing. I'm just a VERY BIG CSA fan. Thomas IS Bruce Wayne's Earth-3 counterpart, but on Earth-3, he's Bruce's older brother; DNA wise, he's a Wayne. Food wise, both he and Bruce stick to a regimented diet to maintain their physicality, and they both wear expensive suits-Thomas not so much now thanks to, y'know, prison-and their Owl-and-BatSuits are completely different.
