The CIS stands for the Confederacy of Independent System.  The CIS are backed by the economic powerhouse the Trade Federation, which allows them to build massive armies of droids while also filling in their ranks with both bounty hunters and mercenaries alike.  They were once linked with the Sith, but the death of Palpatine saw an end to that.  In this iteration the role of Force Sensitives in the CIS will be with the Blackguard.

The GAR on the other hand is the Grand Army of the Republic.  As with the Clone Wars they are still somewhat tied with the Jedi Order, but in this iteration the Jedi and clones are not on the best of terms.  Once Order 66 was revelead after Palpatines death, the Jedi have become ever wary of their role with the GAR.  So expect tension when dealing with NPC clones or Jedi where ever your character lands.
