Well that depends on which manga.

If you're talking about the original manga series, then that would actually be episode 5, I believe. Things get dark at the anime equivalent of the Trigun Maximum manga series, which is episode 12. 

But yeah, that is what I was trying to get to. The first half of the anime is mostly jokes with some serious moments - the second half of the series is the exact opposite, with mostly [i]comparatively really dark shit[/i] with only a few scattered moments of humor.
