I was thinking that there was a section of the base where humans were kept in cells, and that occasionally they would be brought to the lower levels, never to return. There would be a commotion due to the Framewerk assault, granting a chance to escape and meet up with them.
An alternative choice is that the prisoner's in a tube in the labs, and gets freed there.
