The engine room is free for the taking as far as I know. The cargo bay is Jeanna's territory, which she [grudgingly] shares with Tanya. Her "section" of the cargo bay is basically the ship's makeshift armory/workshop where she does weapon and armor maintenance. The armory is also where you'll find Jeanna's heavy armor suit, which I'm not sure if she's finished repairing after being trashed by the first mission.
