Seeing as he sent out a burst message (which is a message without the residual data that is left behind), by the time the message got to you there would be no waves for you to track. Its like how a anti-radiation missile tracks its target. It there is no radiation for it to follow, then the missile's path does not change.

Also I'm curious how you deduced that the has nothing wrong with the ship, since its stealth systems are active and had moved from its original position after sending the message. Unless you were tracking it from its point of origin before it entered stealth I find it hard to believe that your scout ship can penetrate its stealth systems.
