Last I heard, their plan involved screwing with galactic leylines to forcibly and permanently separate the Materium and Immaterium. The effects being twofold: ripping the soul out of every sapient being in the galaxy (possibly excluding themselves), and condemning the Chaos Gods to slowly and painfully starve to death. You can get away with this kind of crap when science for you is forced to abide by the same tabletop rules as magic for everyone else, with such tools as stable time travel at your disposal.
