If Freeze somehow learned that Batman & Bruce Wayne were the same during that mysterious pregame incident, then he's intelligent enough to come to the conclusion that the adopted Wayne children are indeed Batman's current and former sidekicks...

But cannon-wise, no, Mr Freeze is unaware of the Bat-Families identities.
