I assume he's referring to the PED, which serves as, like, a super power source for Federation armor suits and makes them way better. At least in Metroid prime 3

Yeah, PED. Otherwise it kills you unless you directly fuse with it (as did Samus, the Hunter and all the Leviathan Guardians including Ridley at one point). 

Since in this universe a source of Phazon exists, they have access to it, though further research would likely be prohibited due to the catastrophic crisis it caused back then.

Edit: I'm not sure if Phazon renders someone mindless but rather corrupts them pretty badly. But yes they become pretty damn ugly if directly exposed without a specific procedure. 

2nd Edit @IncredibleBee: I'm not planning on turning Ridley into Omega, as that guy sucked major balls. The enhancement shit would be kind of dumb given the millions of things possible. 

Also, I was going to expand on the reason as to why Phaaze had spread, I mean it was its ultimate goal. The fact that it used interdimensional wormholes to shit seeds anywhere in the universe does leave a lot to play on. Anyway I'm only interested in its ability to corrupt, rather than its vague enhancement capabilities.
