After the war, and during the later parts of it after Dooku, the company owners would be somewhat of both in that they held command over certain theaters of the war, but also moved about as they wished. They still retain control of their companies, and as such are treated as governors over their entire region, but still answer directly to Grievous. I imagine after the conclusion of the war, and Grievous' refusal to return power over to them, that a few of the heads would be a little dissatisfied with him, but not able to do anything against him because of his control over the armies. So, in a sense, as a Federation player, you could take up the role of one of these companies as a sort of client-state of the Federation as a whole.
