I believe, they don't know she is a witch, cause that would not make sense in the Soul Eater timeline.
It's more likely that they are referring to her attitude as the same as that of a witch.
(Soul Eater NOT is set just a bit before Soul Eater, and most people didn't know Kim was a witch until the Arachnophobia arc. So, I think when they refer to Kim as a witch in Soul Eater NOT (I've read that part of them mentioning Kim as a witch, but not any detail), that they are referring to her cold attitude.)
