You can control the pirates, though every now and then [i]I[/i] might make them do something to make things interesting. They're capabilities are that they've got guns and knives and are trying to shoot and stab you, that's about it. The transport ship is stuck until our fighters can shoot the anchors off. The transport ship is nothing special, it doesn't have any defensive capabilities at all. Defend your selves, think of it as one of those "Survive as many waves of enemies as possible" modes you often see in shooters.
