I mean, they were (amongst other things) the guardians/couriers/information network/assassins of the Hylian Royal Family, of which Link is not a part, officially. Would they have chosen to follow a strong leader that had the blessing of the Princess (at least at first), or would they have circled their wagons, wary of a being of great power suddenly asserting control and expanding?

Shiekai are the ones who kept some stability in Hyrule, they and the heroes (which would include several Links and Zeldas...interesting thought) kept the relm from anarchy.
