The crucifixes were stitched the the outside. While getting the clothing off might be a problem, they won't burn him while he's wearing them.

Sorry if it's OP. Johnathan feels no pain due to Dresden having removed Johnathan's pain centers, and his vampire power is super-vision. I found it fitting, but I lay myself before judgement of the GM.
