I just assumed that the portals created were machines or something and that that negated the problem. Another possibility, then, is that universes filled with a very strong-willed or strong-minded population were those who discovered dimensional travel and had that take off. That would significantly lower the number of universes truly aware of Existence. Or, as another example, enough people were sent through from a universe and survived that they could then ferry ships around Existence. I haven't played MC without using a modded challenge map in a long, long while, but if I ever find the time to actually do a normal world, then I'll want to have that info on hand. (After all, Millenaire hasn't been updated in over a year, so I don't expect any bugs that we can fix ourselves to be fixed any time soon unless someone takes over.)
