It's safe to assume they are with the College and the good guys. However, in the Catacomb mission there's a small group of Naga (about 11 or less now) who have found their way to the College from a Ravine entrance within the college's underground.These Naga are neither allied with the College or the bad guys, but rather the victims the College Students are suppose to save. So they could be assumed to be the good guys, until they go into Malice (think a berserker without a soul or mind driving it, but only adrenaline and raw violent emotion. by all standards they are officially dead since after they run out of adrenaline they drop dead instantly.) then they have to be killed.
