It shouldn't be too much of a problem. At least I don't think so, unless its a matter of life or death for your characters to be on separate teams. Personally, I would of liked my two characters Hope and Tadakatsu on the same team since there dynamic is centered around their relationship, but...I'll have to deal with having them teamed up with other people instead of each other. 

Think about both your characters and who you think they would have an interesting dynamic with aside from eachother(since thats not an option). You'll be fine. ^_~
