Alright, here are my thoughts so far.

1) For the Psychic bit in the RP, Mew and Mewtwo are the ones responsible, and their goal is to get rid of the Shadows and end the threat they pose on their world ([s]Sadly, I still remember the events of the First Movie DX[/s]). After reading Haruki's and Almond's minds, they help the two out from a distance, but they won't show themselves because they don't want to be captured (by the protagonists and/or by the shadows. Plus they don't want the shadows mimicking them).

2) The shadows are killing off people and Pokemon at the certain region because they're guarding something (could be the core) or someone (could be a hostage). 

3) Random idea: 
[hider=WARNING! IT'S DARK! READ IF YOU DARE!]At a certain point, they contact Professor Oak, but instead they see one of the more human leaders of the shadows answer their call. To mess with them, since her quest for Almond's and Haruki's identities has been completed, she fires a gun at Professor Oak's Aragonite while its still in its Pokeball just to see if it would live or if it would die. The Dragonite dies...but the woman spares Professor Oak,[/hider]
