Science and Magic follow different rules. Science is based on the laws of the natural. Magic on the other hand follows the laws of the supernatural. 

Alchemy is a science based field that imitates magic but isn't magic. Alchemy follows a law of nature, the law of conservation of energy. Changing one metal into another follows said rule, it's still metal and nothing new is truly formed. Now if you were to make a gold ingot appear out of nowhere, now your venturing into supernatural law. Magic and science CAN connect but the results generally create problems because you are now dealing with something that follows a whole new set of rules. Magic is trumped by magic. Science is trumped by science.
