I imagine that the Machina would design EMPs to disable weaponry and tech that is stolen by enemy factions. I also imagine that EMP tech is very rare due to how situational it is, making it impossible for Miyu to just be a "EMP missile delivery engine". I do understand your points though, EMPs would be very OP without appropriate counters.
