You can decide exactly when they were awakened, but you'll need to keep in mind canon events and justify why your character would have been awake at a certain point. Most of the krogan workforce was brought out of cryo when the Nexus was stabilized for heavy construction and lifting jobs, for instance. You'll also need to come up with a plausible justification for a krogan staying behind rather than leaving with the rest.
