These are all good questions, and the answer to all of them is YES, but with a few things to keep in mind. 

[b]First, weather[/b]: you can change the weather to the point that you don't permanently effect the ecosystem. In other words, you can't write about MAJOR storms that knock down trees or anything of the like. I will do that, and these will often be related to a Legendary Pokemon. At most, you could write about a lightning storm that maybe strikes down one tree in the area. 

[b]Second, trainers and Pokemon[/b]: Like you said, you may create, control, and battle NPCs in your IC posts. And you can make wild Pokemon appear, interact with them (battle or not), and then catch them. BUT in the case of wild Pokemon, you cannot use Pokemon that haven't already been listed to appear in the area. And I would prefer that you don't meet trainers that have Pokemon that haven't been introduced yet either.
