Trask and Weapon X fall to X-Men and Wolverine players respectively. SHIELD exists in the lore as it was formed following [s]The Winter Soldier[/s] [b]SOMEONE IN HYDRA[/b] assassinating JFK; it is due to this it has been tasked by the United States (or a coalition between the UN and others) to track down HYDRA and stop them with a new (or newly found Steve, up to the player) Captain America as its operative. BPRD is Dark Horse not Marvel or DC and is not permitted here. 

A lot of the determination in this is player-determined rather than GM-set. I will try to define only what I [i]have[/i] to for the setting to make it work.
