What ive found works well with these kinds of RPs is a similar approach to 4chans game "chapter master". You basically generate a chapter from a list of traits like in a civ game, and then the game says stuff like "a space hulk appears, do you investigate?" This works best in an episodic structure where you have an enemy of the week, and these best appear when the chapter is moving around, rather than as a static fortress. A bit like how scooby doo always is moving around inthe mystery machine to different towns.
