So, im confused about her fears of being found out

is it just in her character?

or...did it get lost in the planning somewhere that this country is a magical one...that happens to be getting detroyed and run over by an anti-magical government?

because it seems to me to be the latter...?

I think it would be the latter, yeah.
She's not really scared of him knowing what she is anymore(not like she was in the beginning when she was going for appearing human). She can't talk in her fox form so she would have to get out of that to talk to him.
Honestly I'm not 100% either, something might have gotten lost in communication at some point.
