Though I can also see Tony and co. coming back to 2013 and Tony teasing say Steve and calling him a mutant or something. Tony wouldn't be able to help himself there.
It's such a shame to think how many deaths Charles ended up causing. I think the movie left it vague which I enjoy. But I imagine his power ended up paralyzing everyone at the school both mutant and not and that probably led to hearts stopped, organs failing and stuff. It must have been horrible, which is why I'm sure Logan resents Charles but at the same time,

I also think Tony wouldn't call the mutants, mutants. I think Tony would just see them like Hulk or Hawkeye and call them heroes or something. I think he'd disagree with the title and maybe Mystique would like that he'd rather have equality.

I do have a small idea regarding the pair. I was thinking we could start things after Avengers but before Iron Man 3 and Winter Solider. I was thinking Pepper might want to take some time off from working for Tony, so much has happened, he's acting out, trying to cope with everything. At the same time, Steve wants to slow down too, wants to see more of the world before something happens like it did in NYC. Maybe both Pepper and Steve find themselves in the same small town and end up spending time together and sort of helping around the town with any crime that might pop up?
