The Supremes would still be flying, and would probably more advanced than ever. Perhaps they, after the many thousands of years, have found their culture diminished, and offered to bring the former space-ruling species back to spaceworthiness, in return for cultural enlightenment. Then the Supremes would have positive relations with most, and everyone would have a legitimate reason to be in space, and it'd make a nice backstory as well. Supremes welcoming old friends into ship previously unexplored would be good for character development and the like.
Supreme Activity as of Late
Due to a sudden... revelation in the going-ons of the galactic Cluster, the Supremes had withdrawn, more or less, most of the Supreme war fleet staying around the borders of the Lethal Radiation Zone [LRZ] in the Galactic Center. The other minority of the fleet was based in the Equestrian core space, where they are salvaging everything of use, from the way ships are structured to what appears to be the positions of their fleets in defensive position, to scraps of armor and the like.

However, there were several things of notice going on.

First, a message to the AIF was sent, being very simple, detailing how they had recreated the deceased AIF President, Dmitri.

Secondly, the Supremes were establishing better contact with the Triarians.

Thirdly, the Supremes could possibly have been spotted with a partially-derelict Draconian Vessel, known to the inhabitants of the local galactic cluster as a 'Battleship-X.' There was a great deal of activity in the form of constant shuttle and Corvette movement to and from the ship, possibly removing or carrying something into or away from the ship, before the ship was tugged deeper into Supreme space, and was lost in the radiation cloud.

And lastly, smaller never-before-seen Supreme Stealth Fighters may have been picked up from local governments, should they have the best of the AIF or Triarian scanning technology, as they pass over many planets. The SSF teams moved systematically, searching the planets that have even a remote possibility of containing life closest to the Galactic Center, and then moving outward. For the amount of ships, and for the amount of planets, progress is impressively fast. What they are looking for is unknown.
AIF- Mars
As a younger CSI agent finishes searching a wardrobe, closing the door, he found himself suddenly on the floor, as the doors burst open, and a Supreme-Draconian stood in front of him. With a wave of the Supreme's hand, the CSI agent fell into a sound sleep, and the Supreme found himself in a room of potential hostiles.
"Holster weapons, I come with good intentions. I will get straight to the point here, after I bow." He bows from the waist, and then continues. "I can bring back President Dmitri. We, as in the Supremes, had taken DNA samples, and an imprint of his mental state and type. We could bring him back, but he will have a few quirks, which can be helped by introducing himself to his past, so that he may remember it on his own. Good, yes?"

AIF- Rebellion
As such platforms were taken over and used against the AIF, they would quickly find themselves frozen, inside a bubble of cryo-stasis that covered the entire station, Corvette formations orbiting the stations to ensure that they remained in stasis. These Corvette formations would fold into the area of captured AIF stations [because the AIF has crappy firewalls, in the Supremes' opinion], finding them by way of checking for stations that aren't responding, or are firing without authorization.

After some time, a Corvette would break off, and dock with the station. Supreme-Spiders would board, and without being affected by cryostasis, they would systematically inject all rebels, or suspected rebels, with a paralyzation/controlled coma serum. They would be very thorough, taking each injected human back to the Corvette, placing them in their own cryostasis pods, and only once they were sure that it was completely empty, they would disembark, and leave the station, leaving it covered in ice and filled with frozen particles, too cold an environment for a human without an exosuit.

Supreme Portal-making
A message was sent to all the ships in the fleet, by way of a simple shockwave-broadcast:
Alright, folks. We'll start them up, you power them. Once they're big enough, we can keep them open, and allow you all through. We'll be sending our Corvettes in first: follow the blue light trails, and avoid the yellows. Don't worry about green trails. Blue trails are behind our electronic warfare Corvettes, so they'll be leading a safe path. Yellows are destroying any type of explosive or weapon, and greens are escorts. Connect to our public network, and we'll set up friend-or foe tags above all known friendlies, neutrals, and targets. We will designate high-priority targets and create zones for each fleet to stay in, to prevent crashing. Does everyone have the ability to add overlay to 3- or 4-D holographic maps?

But obviously, everyone fears the Romans, for they are the best!

I think this requires AIF-Supreme Intervention, don't you think, Darkwolf?

We really must free these people that are forced into an empire that threatens them with war if they did not.
Oh, and not everyone bows down whenever they see an overwhelming force.

Look at Iran. Look at Germany. Hell, Russia sent millions in waves against Germany, and Germany didn't scream, cry, and join the Russians, now did they?

The US and various nations send waves and waves of tanks and troops to Iraq/Iran, and people are still fighting back.
Return Annoucement to the 'Ceteral Collective'
Intrigued by the offer, the Supremes sent the location of the Galactic Center, to a spot just outside of the Lethal Radiation Zone, but inside the Radiation Zone itself. The coordinates are in sight of a very large Supreme station, with a unique biodome-like construct, with a roof as a stasis shield, allowing people to live mere feet from lethal radiation with no physical barrier or risk.

Come, test our worth, Ceterals.
There IS nothing known. MY people looked at the portal and traced where the giant burst of energy had come from, and was returning to. We were all "We can sneak right in behind them with a fleet, and follow them!"

Duck, on the other hand, just kind of... popped up next to them, screaming "FOR BLOOD AND WAR!!!" and then gathering everyone up as they charge them. Even though he has NO IDEA WHATSOEVER how big the new Collective is.

Please, please squash him like a bug. He can't be nearly as powerful as the Equestrians, Triarian Collective, or the AIF, no where near, since he ain't a big-three, nor are people allowed to start with superpowerarmies
