So to simplify "how do you go about hurting Saber": you don't cast spells at her, and treat her like any other high-powered magical knight. Think big or get really good at stabbing.

"Punch her really hard. If that fails, hit her with a really heavy, really sharp thing. If that fails, shoot her with a really big gun."

That's pretty much standard operating procedure for the people on the UMMA side, really. Most of them are supreme ultra-warriors who are the last hope of their worlds.
Or anything extremely strong/magical but not attacking via magic.

So, say, a magic sword hurts her because it's still a sword, just magically empowered.

Also extreme mundane damage still hurts her, just not as much as it would a human.

So, what's the part of the magic sword that hurts her? She's really resistance to Magic, and she's really resistant to regular attacks. You'd think the magic part would fail, then the sword part would fail at the same time.

Yeah, it can't hurt anything good aligned. So, like half the cast. Including I think some SE and S+ members.

If you want to hurt Saber, you need antimagic weapons.

Or really powerful mundane weapons. She's got A-Rank Magical Resistance, after all. Any magic weapon will pretty much just slide off, unless it's explicitly designed to go through magical resistances.

Doesn't Jack's sword hurting Saber imply that Saber is evil?

Considering what the Grail Wars are, I'd probably say Saber's swung over to the grimier side of the moral compass more than once in the past.
Ain't no thing but a chicken wing. Age is only skin-deep, after all!
In the year 2254, some time after the destruction of the "west coast Enclave", the Brotherhood's ruling council, based in the Lost Hills bunker in Southern California, decided to send a contingent of soldiers all the way to the East Coast, with three important objectives. First, to scour the ruins of Washington D.C., once the nation’s capital, to recover any and all advanced technology.

I've done a bit of math. The difference between the time of the second expedition and Fallout 3 is 23 years. So far, so good. The time of this RP is 12 years after Fallout 3. Combine that together for a total difference of 35 years between the second expedition and the start of this RP.

So you are saying Sarah Lyon's is 99? Because it's stated those are two different expedition groups. Sarah was three when the group left.

You said in your background that your character left the bunker with Owyn Lyons, who was part of the first expedition. Sarah Lyons was born in 2251. The timeline here is completely fucked over.
@Orcus, there's about an 80-year difference between the start of Fallout: Tactics and the start of Fallout 3.
Jesus Christ, don't hang me since I don't know the finer points of Fallout's lore gents :|

To put it simply, it seems that Fallout is a world where Japan never opened their borders and miniaturization never occurred to electronics. There is absolutely no reference to Japanese anything, and all civilian electronics (and most standard military-grade appliances) are still the boxy, clunky, inefficient hunks of steel and gold that they were like in the 70's.
When you say "South of the Border", do you mean the border is the state line of North Carolina?
