I mean it depends on the ship of course. Something small designed for a single human pilot would never work, but most ships equipped to be livable would easily be large enough to house an Andalite. They're not big, only slightly taller than an average human, and while artistic depiction varies they're actually described as having short bodies and sloping backs (like a centaur, but think of a small deer rather than a horse). Naturally, Andalites also build their own ships to comfortably accommodate them just as a human or literally any other interstellar species would. They're very intelligent, and can figure out how to work controls designed for a different species.

Believe me I've thought this through.

Also, fezzes are indeed cool.
