If we’re being honest, taking their lives would logically be the way to cause the least harm to everyone else. Minimal casualties.

It is also very difficult. It would require shinji to do it himself, as a willing death by his own hands would sever the bond between shinji and Aeron, leaving him lost forever to the void. Nothing returns from there.
