We can still just go with the alternate universe. The fact is, MKX is relatively new and if a lot of people haven't played it yet then it will be hard to base our story off of it.

The idea of starting the story after the first MK makes sense, leading into the events of MKII. It would be much more accessible to people.

Yeah, an AU where the diverging point is MKII (so the first game is still canon, Liu Kang still beat Goro and Shang Tsung, the original Sub-Zero is dead, etc.) sounds like a good idea really.

...Would also be helpful to me since, like I said, 90's kid so the first three are the ones that I really remember best, ahah. ^^; ...And honestly the last game in the series I actually got around to playing was MK vs DC (and mostly just so I could play Captain Marvel) but yeah.
