You have to be able to see and navigate. And it also ignores magnetic fields of atoms. The Sillicon is as close as the atoms can physically get.
Atoms are mostly empty space. But instead of being absorbed into the nucleus like a photon normally would upon entering an atom's space, Spectre is keeping them under his control.

It's not supposed to be. The crystals are just transforming into photons, which are much smaller than atoms and can slip through the cracks--then Spectre turns them back into crystals.
