The movements are random and just happen to overlap. However, the thing about that is we can already do that by simply altering the genes that deal with their instincts. You can modify them so that they migrate and then settle in a new environment. It's not that difficult.

Well, I think that makes it more interesting.

Keep in mind that even if we're far apart, it has not been defined how large spread the different species are, so to speak. So we could /technically/ be far off, and still end up getting attacked by some vestigial members of another species.
Made my post. Since I did so much, I made sure to integrate some mistakes. It's certainly not a perfect system, but hey, it's gonna be interesting when things start to really speed up!
Attack, aggression.

Turning its attention to the fringes of its creations, the Matrices noticed that some of the amoebas failed and were picked off by another species. For a short time the being watched this interaction, seeing how the interactions occurred and how the creatures would seem to effect his own creations.

His attention shifted once more to his creatures, creatures he was glad he had reinforced. For when some of the poisonous organisms attacked their piercing mechanisms tended not to work. However, some would pierce his amoebas, weakening them and slowly killing them in the process. Finding this unbeneficial to his goals, the entity locked onto the genetic code of the creatures that were his, and began modifications.

For awhile the population decreased as few physical modifications were made. Instead, different behaviors arose. Finding this intriguing and seeing colonies in other species that occupied the area, the Matrices decided to cause an intriguing change. This change took some time and so more died, but eventually, after a few brief reproductions, the creatures gained something new.

They became communal, living with and off one another symbiotically. Then, slowly, the being caused only those on the outer edges to form reinforced defenses. This would make several layers of defense. The creatures gained one other intriguing thing, small flagella-like tendrils that could exude from their bodies and intertwine to their brethren, forming a system with which they could communicate. No central control system was established so, at times, the creatures would pull their colony apart, usually letting in predators.

The Matrices could do nothing, it would instead wait and see how the creatures within defended themselves from foreign intruders.

That would be the next step, allowing his charges to develop some form of internal defense. In interest of watching their natural process of progression, the Matrices made tiny modifications to the genetics of two small colonies, allowing them to develop in different directions. The being was unsure of what this might result in, but it was surely intrigued by the possibilities.
