Time Line and Claire are in the library, Erza and Nova are in the main area of the base, Techi is outside the base with Misty, Bota, and Shinji's body, and then Ruby, Soren, Spirit, Flicker, and Shinji are in Shinji's mind.

It may have, admittedly, yes. But the thing about books, is that they are memories. As long as the book existed, even if it is physically destroyed and no trace of its pages remains, its contents can be recreated. It could end up not being the same exact book that it was, but everything you could possibly need to bring it back is there.
