That's the thing about the alignment system: good can kill. It just has to be justified by the orderly facet.
I tend to recognize Punisher as Chaotic Neutral as I feel his intentions aren't to do good but to facilitate his individual opinions through vengeance. Chaotic Neutral is "The Individual".
