I'd keep it privately operated like in the comics, if only to separate it from the other government-science stuff like Cadmus and the various nerd divisions of SHIELD. Likely run by a board of directors rather than a CEO, and with sponsorships from various private tech firms (LexCorp, Stark, Stagg, Oscorp, etc).

That's what I use MB for. 99% of our association is just going "Ooh! Ooh! What about THIS idea?!" and chasing that down various rabbit-holes for hours on end.
